The progress of making Thirteenth Step wasn't solely hampered by Keenan's commitments to Tool, it was also slowed by lineup changes. First, guitarist Troy Van Leeuwen left to tour with Queens of the Stone Age partway through the recording. Initially, he planned to return afterward to finish the Circle disc, but the Queens' touring schedule kept him occupied.

"I think he was afraid for his life," joked bassist Jeordie White. "If he had left them [the way past members had], they might have beat his ass or killed him."

"I think they approached him with a broken bottle in one hand and a contract in the other," Howerdel said.

His replacement, ex-Smashing Pumpkins guitarist James Iha, has been on the road with a Perfect Circle since they started touring for Thirteenth Step. Although he didn't play on the record, he's a full-time member and will work with the band on future studio material.

"They have their own music vocabulary so it's exciting to play in this kind of a band," Iha said. "I consider myself really lucky because it's pretty rare to be with two great bands in a lifetime."

Another delay occurred when bassist Paz Lenchantin quit the band to join Zwan (who have since broken up. Paz is now with the group Papa M). Howerdel said that she wanted to be in a band that was constantly active, and whenever Keenan was on the road with Tool, a Perfect Circle were in limbo. White filled her shoes in time to record on Thirteenth Step.

"It's nice to be in a band where everyone is equal and equally talented," said White, who claims he felt creatively stifled being Marilyn Manson's sidekick. "We like to enjoy wine and cheese and snacks. The difference between this and Manson ... is apples and oranges. It's the same, but it's completely different. So it's bananas, too."
